Actually, there should be a jumper on only one of the drives - the "slave" drive. The disk builder will not work unless the hard drive (or drives) appear in the boot log on console. Do not even worry about that step for now. Getting the drives recognized is the first step.

Did you try only having one drive connected at a time (no jumper) and seeing the resulting log file?
