Check that you have the Fader option available under the Sound menu when the tuner is missing. You may have a dodgy AC power connector (causing the empeg to believe it's powered by the AC adapter, ie outside the dock) - see these FAQs. I think that'd cause the tuner to go missing - it will remove the Fader option.
